Technically you have to ask the player to remove their disc. It's not against the rules to leave your disc in there, but it's common courtesy to remove it. I always run up to get my disc, because I hate seeing people have spit outs cause of a disc in the basket. I make it a point to not allow someone to get in putting mode while my disc is still in the basket.
The ruling is, you missed your putt.

When I have people do that, I say to them, you know what's worse, missing a great or good putt because your disc bounces off my disc in the basket.

And that I do, but this usually happens in local/weekly type tourneys where you get people who've never seen anyone do it before. I've seen way too many crazy things to even think about putting with a disc in the basket, unless it's a drop in.
If you are playing with dudes (and lets get real, this is disc golf so you are playing with dudes) I'd be concerned about what they found "distracting" about your jogging. Well after some of those nice long putts I do start "Playing Stiff", that could be it.
